Explain the complete inFamous 2 story line?

It seems like a paradox to me. Because in the first games it ends with Kessler going back in time to prepare Cole to fight the beast because he ran the only time he had the power to fight it?. But in the second game you find the John is the Beast and also he wasn't even trying to hurt anyone, he was only confused. Also the only reason John turned into the Beast is because the Raysphere blew up (evil ending) and he had to pull himself back together. So why didn't Kessler just go back and stop the Raysphere from ever getting to Cole so that he never gets the chance to blow up a second one and make John become the Beast. Its confusing right? Not only that but in the good ending of the second game Cole dies, so how can he go back and be Kessler in the first place. Does that mean that the true story line is when you are evil? And if that's true than how can Kessler's wife (Trish) die because the only way you get back with trish is by being a hero. EXPLAIN THIS MADNESS
